I am trying to merge two databases. I have selected the options 'source over writes target' ( for models,objects, connections) except for the user groups. However in the target database there are some models and folders which are not being over written by the source items.
Any idea what's going wrong?

Its not esy to say what is wrong without seeing your databases, but a quick way to check what is going on is to create an empty database and merge you source database into the empty one. Its then easy to what is being merged (or not). If the models and objects don't get merged into the empty database then there is something wrong with what you are selecting or your settings (e.g. assignment levels). If the empty database merge works OK but the real one doesn't then something is wrong with your overwriting settings. You can also have a look at the log file but its not that easy to read. I always recommend merging into an empty database first and also backing up both databases. I have seen someone do the merge the wrong way round and destroy their source database for which they didn't have a backup!

Can you explain me the concept of ARIS merge.
What will be the final output of this merge?
- will it consider the similarity between the model names of the source and target databases while merging.
- Why does it create a new model even when the names of the models and the objects are similar?
Aris Merge compares models, objects, fonts and user defined symbol types by GUID, not only by name.
Connections between objects or objects and assigned models resp. are similar if the corresponding objects or models have identical GUID.
